Superseded by consolidated PR #108. The mixed-repository implementation, documentation, real-binary certification, and the reviewed regular-file fail-closed correction are all included in #108 against the current main base.

Included behavior

Zed adopts only submodules with a valid regular-file .zpkg.toml; truly missing manifests remain Git-managed, while invalid, directory-valued, or symlinked manifests fail closed. Fresh-clone frozen replay initializes both adopted and ordinary Git submodules without rewriting committed Zed intent.

DEN-1612

Preserve the complete mixed Git/Zed submodule implementation while incorporating current main's independent Windows command-mode work. The touched file sets do not overlap.
